we've got our own in house systems for managing all the data we need to manage to run the company, which mostly complies with MCS... we just review it and update any bits that aren't fully sorted the day before our MCS assessment each year.
I think the bit we miss out on the most is at document tracking system, but really life's too short - we use google docs, google is the search king, therefore having a document trying to keep track of constantly changing files is a wee bit pointless. My hard copy documents are all located on the shelves in files, I don't need a spreadsheet to tell me they're filed on the shelves.
