talking to a customer who has 2.94 installed and he wants to increase this to over 4kw (subject to DNO). My question is: If his incoming meter is change to a 3 phase with a new MPAN, will he loose the FIT rate on the existing 2.94kW?
 
It shouldn't make any difference. The eligibility criteria applied for a FiT contract are those that are in force at the time of installation/commissioning. But it would be worth your client sending a quick letter to their FiT supplier to get confirmation just in case they have have something in their internal admin system that links a FiT contract to an MPAN (it doesn't have to).
