Hi all. We have a complex circuit in our house which I believe has been wired incorrectly. Despite that, it has been working until I changed two light fittings at the weekend (these are temporary and will be replaced with new lights after decorating). This is how it's configured, with both new and old wiring in place:

Bottom of the stairs - 2 gang 2 way switch, 1 gang for downstairs lighting and 1 gang for upstairs. The upstairs gang has a permanent brown live into COM from another cable. L1 is a black wire, L2 is red, both from the same 2 core.

Top of landing - 1 gang 2 way switch. 1 x 3 core cable. Red to COM, yellow to L1, blue to L2. There was also a light which only had a L+N terminal block with 2 x 2 core cables from the ceiling. I have replaced this with a standard pendant and used Wagos for the L+N connections between the lights and cables. This light is STILL working.

Top of stairs - 1 gang intermediate. 2 x 2 core cables, with red and black from cable 1 into the L1 terminals, and red and black from cable 2 into L2. There was also a light which only had a L+N terminal block with 2 x 2 core cables from the ceiling. I have replaced this with a standard pendant and used Wagos for the L+N connections between the lights and cables. This light is NO longer working.

I don't know which cables feed the lights. As we have multiple landings and a stepped roof it is hard to trace them all. My confusion is I have replaced the top of landing light in exactly the same way as the other 2 but they have stopped working. I have replaced the pendants and Wagos already but no change.

Any idea what I can test? None of the cables have any "sleeves" on them so I don't know which are switched-live and which aren't. I'm not sure why the downstairs 2 way only seems to have 2 core as I think it should be 3 core? I should also note I connected the pendants just using Wagos to replicate the replaced terminal blocks, so I'm not using the ceiling loops - don't know if I should be.
 
Have you actually touched any of the switch wiring?
Some pictures of what you have done may help.
 
I have had the switches loosened to decorate but have only reterminated one wire on one switch as it was loose. All switches turn the top of landing light on and off still.
