Yu can always mount the jigsaw on top of a piece of wood to lessen the cutting depth. I used an oscillating cutter on some varnished T&G floorboards yesterday, when replaced you could hardly see the cuts. When a bit of dirt has got in the gaps it won't be noticeable at all.
What sort of width are the mini circular saws?
 
Circular saw and then the Bosch multi tool for the bits the circular saw can't reach close to a wall (like the Fein but cheaper). I used to use a jig saw with a cut down blade which can produce a neater job as the blades are thinner than my circular saw blade but I find the circular saw method much quicker.
 
Always use a circular saw, set to depth or 1-2mm shy of it.

Once hit a plumbers pipe that was sitting proud of the joist and the floorboard had been etched out. Not much you can do about it.
